Story: I was basing then the server started timing out. I allowed the connection timeout to automatically disconnect. When I re-joined I had no pending refunds

You need some more proof because the timing out could be client side . Take a screen shot as the server "crashed" and put that on because that can say if it is client or server side.

Whats even weirder is when I type /restore all it doesn't say "You have nothing to claim" but no entities are there not in game not in my inventory etc

Well as Luan said. Since you have no proof of the server crashing i am gonna have to deny this sorry
