There are some great choices, here. I like Shrek a lot - I wouldn't say he's a favourite, but I do think he deserves to be recognised as a great animated character.
Another personal favourite is actually James Sunderland from Silent Hill 2.
James is a morally ambiguous character. Deeply flawed, driven by grief and trauma, James finds himself in a position where he must confront the demons of his past, while trying to find questions that already have answers. What's actually quite fascinating about this character is that he's mired in self-loathing, yet carrying himself forward regardless, because there's nothing else he can do. The things he witnesses in the town of Silent Hill only further force him into a position where he must be trapped in vivo - exposed to the very things he knows he's been hiding from.
